The only thing that bothers me about the ending...

Never thought about that, but it is a mystery as to what he was thinking exactly. It seems like at some point, Batman gave up his mission for revenge, and focused on justice.

I see nothing in the movie to make me believe Batman was on any sort of vendetta until the Joker publicly challenges him to come to the parade. Up to then, Batman contented himself with beating the snot out of street thugs. It was only after the Joker unwittingly revealed himself to be his parents' killer that Batman was out for blood.
